You're right phase two does say passengers will pay £5 for online check in - but only because there remains the option of desk check in.
Once phase three kicks in (no check in desks at all ) either the web check in charge will be dropped or it will have to be incorporated into the headline price. As the spokesman said on my previous link it is pricing for discretionary items.
If it is a universal charge it is not discretionary and has to be included in the headline price on the first quote page. Just like when you get a ryanair quote for a particular flight it gives you fare + taxes + fees = total cost.
They are doing this so in october (phase three) they can press release "no charges for online check in. Ryanair reduces prices once again."

I've just seen that the £5 web check in charge does not apply to "promotional fares"
Damn, that means it is discretionary because you could choose a promotional fare.
So that's that - another ryanair extra!!!!!!!!!!!!!!!!

and its a fiver if you need toilet paper, but they only tell you that once you are 'sitting down'..
