If you are not resident in Canada then you can’t file online. You’ll need to print off a return and mail it. Download the forms off CRA.

You could try reaching out to your local MLA to see if they can help though arguing that something is included because it's not specifically excluded seems like a weak argument.

They will only give you a permit up until the expiry date of your current passport. If you get a new passport after the work permit is issued, I believe you can apply to have the work permit extended...

I've always handed mine into CBSA officers and never had an issue with them accepting it. In any case, it's generally not a big deal if you don't hand them in as your exit is electronically recorded...
