You can't pay it until the bill has been generated, as you won't have the necessary payment reference until then.

Once it has been, you can pay it online via homebanking or at a Multibanco machine...

It's not an import tax - it's a one-off registration tax which also applies to vehicles manufactured and sold new in Portugal.
