Actually I think you will find you were charged because you selected a seat in advance which is the only way you get to check in online with Monarch. If you would have skipped the bit where you choose a seat you will not get charged or be able to check in online and as you rightly say you do not get charged any more for having a seat assigned at the check in even if it is a premium seat
My wife added 14€ to the cost of the ticket by booking a seat and then requesting online check-in, 7€ for each item.

With Monarch, if you try to check-in online you have to select a seat and pay for it. The price shown for the seat is the price you pay after going through the check-in process, so you are paying for the seat, not for checking in.
If you won't pay for the seat it won't let you complete an on-line check-in.
