Finanças is the name you see as the public face of the AT - so you go the Finanças office in town to chat about your tax affairs, and you join the Portal (Gateway) of Finanças to deal with your tax affairs on line. The Autoridade Tributária e Aduaneira - authority of contributions and Customs is basically the Tax and Customs Office - the equivalent of HMRC in the UK --- Hope that helps? They are basically one and the same as far as I can see..
