For the first assessment you have to do it the manual way. After that you use your first notice of assessment as the proof of id which the program will ask for.
The program is excellent for those with simple tax affairs. I have used it twice and recieved my refund within a week.

Not sure this is correct. I have just completed and submitted my first return using e-tax, and didn’t have to do anything manually.

If you:
Lodged a tax return for any of the previous 5 years (1998 – 2002), or
Lodged a refund of imputation credits application for any of the previous 2 years (2001 or 2002), or
Lodged a baby bonus claim for 2002
You will need any of the notices of assessment from these years provided it issued before 1 June 2003.
If you have not lodged a tax return before you will need your tax file number. Your tax file number must have been notified to you before 1 June 2003.
