With a 3 year old I would recommend Central Park zoo and other attractions in the park over the Bronx Zoo.
when we first visited NYC with our children, the youngest had his 4th birthday over here. His favorite things to do, from what I remember as it was a long time ago now, were Central Park, FAO Schwartz toy store (the Toys R US toys store on Broadway is also good for little ones as there is a ferris wheel inside) and Liberty Island catching the ferry from Battery Park (he loved the performers while waiting for the ferry). Trying all the different types of transportation is also good fun for little ones - buses, trains and hailing a cab were his favorite.
