Circle line
The ferry leaves from Battery Park, which is close to Ground Zero, also worth a visit.
The UN building, in midtown Manhattan does tours.
UN tours
The Empire State Building.
ESB
And don't forget to go and see a show on Broadway.
Apart from that, there's nothing to do at all

My own experience of NYC is that it doesn't matter what you set out to see, 9 times out of 10 you will notice something else to distract you and never see the thing you set out to see

Whatever you do, for God's sake get out of Times Square.
Walk across one of the bridges.
Spend half a day in Central Park and the Upper West Side.
Union Square and Gramercy.
Chinatown/ Little Italy/ Wall Street/ Battery Park. Avoid the South Street Seaport.
Take the subway everywhere, avoid cabs.

Don't bother with the ESB unless you have lots of time to spent and don't mind waiting in long security lines.
There is so much to do. If you like museums, there is museum mile in the upper 50's just before Central Park. Of tour Greenwich Village and Soho. Have lunch or dinner in Chinatown or Little Italy. Visit St. John the Divine Church in upper Manhattan (around 119th street I believe). Chelsea Piers and/or South Street Seaport. Visit Battery Park on a sunny afternoon. Have dinner on the World Yacht around the island. Walk through Central Park; take a carriage ride. Dine alfresco.
Too much to do in only 3 days.

Too true...I've just spent the day in NYC and I couldn't wait to get home...I'm knackered.
PS We didn't come back through the tunnel...used the George Washington Bridge.

Re: Idea's of what to do in NYC for 3 days?
Went to New York for new year a few years ago. Went to visit empire state building and the queue outside wasn't too bad, as we got inside we realised that the queue inside was the problem. We queued through the building for three hours in our heavy winter clothes absolutely sweltering. As we got towards the top my OH decided he wanted to do the tour with the headset he paid for it and when we reached closer to top we were told that we could walk up the final bit and it would speed things up.
My OH asked about the headset which he had paid for on the floor below " just go and get one"said the attendant. OH goes over and picks up the headset then we head for stairs, suddenly over the loudspeaker STOP THAT MAN, HE STOLE THAT, DID YOU ALL SEE THAT, THAT IS STEALING SIR.
OH is embarrassed but outraged and shows the ticket shouting back that he had paid. After it is sorted out and staff apologised we go to top of building.
Every corner we turn you can see people looking and whispering "thats the guy who was caught stealing". Sure took the shine of our visit but funny now.
