The Mission is great if you're young, not so much if you're young and with kids, unless you don't mind exposing them to weed smoke at most public spaces. Although Dolores Park does have a bitchin' view. If you are adamant about finding a child-friendly space in the city where you're wife (and yourself) wouldn't easily get bored, Bernal Heights is pretty safe, and proximal to the Mission. As are parts of Potrero Hill, Diamond Heights, and Glen Park.

As others have said, you're probably better off staying in the southern part of the peninsula, which I don't know much about.
