J-1 tax issues

I was in Boston between May 26th 99 and May 1st 2001, on a J-1 Visa. Being a German
citizen, with residence in the Netherlands, I initially opted for tax-exemption,
assuming that I would go back after 2 years. When at the end of 2001 it became clear
that I would stay beyond the 2 year limit (I moved to Kentucky for another job), I
was told that I had to reimburse the full tax over the period between may 26th and
December 31st 2000... which I did (and it hurt...). Was this the right thing to do
(if no, don't laugh), and, if not, can I still claim the two-years tax-exemption?
