What we did at the tail-end of our Rome-Venice trip:
Stayed in Venice until mid-afternoon, took a boat to the Venice
airport and flew back to Rome, where we stayed at the airport
Hilton B4 our return flight.

I'm going to stick with Rome which I know more about.
I see you have an interest in history so I would recommend the 'Oxford
Archaeology Guide-Rome' for the historical sites and the 'Blue Guide
Rome' more for the museums.
If you decide on any tours I would recommend www.contextrome.com
high-end, small groups of 6 or less and check-out their Docents/guides
bios on their homepage (archaeologists, authors, PhD's, MA's, etc).

Except for the Colosseum, Domus (if open), Forum and Baths those other
sites are basically just walk-bys or a walk-thru.

What remains of the Circus Maximus is buried ~6m below the present-day
ground level but on the eastern end there are some nice remains of the
stands that you can view from the sidewalk.
Also some of the substructures you can see thru the fence from the
sidewalk on the eastern end of Via dei Cerchi.

Also consider San Clemente Church for its underground remains dating
back to the Late C1 AD and its Late C2 AD Mithraeum. This underground
