Is there a preferred way to submit the documents e.g. ring binder, plastic pockets, brown manilla envelope ?

Yes. USCIS has suggestions for assembling submissions on its web site. I expect that those same suggestions might be somewhere in the Wiki on this web site as well.

Contrary to popular belief, your application will not be rejected based solely on how you package it. However, you do want to make it as easy as possible for the officer to look through your documents. Make it easy for him.

And I might add, make it easy for the file clerks to take your submission and bind the papers into a USCIS file folder. This will minimize the risk that something gets damaged or misplaced by the file clerk, which can result in an RFE.
With that in mind, does putting your documents into a 3-ring binder or plastic pockets help the file clerk or hinder them? (Although, some file clerks might appreciate applicants who provide them with free binders and sheet protectors that they can take home for their personal use.)
