I have a query about when My American wife can apply for her UK citizenship

She arrived in the UK November 2009 on a Financee visa
We married January 2010 and gained a marriage Visa Feb 2010
She now has Indefinaite Leave to remain but are curious when can we apply for naturalisation?

Is it 3 years from the date she arrived November 2009
OR
3 years after gaining the marriage visa Feb 2010

Any guidance or help would be appreciated

Sounds like November 2012 as long as she meets other requirements, including being in the UK on the day 3 years before the day she applies and is within the allowed absences from the UK.

It's a good idea to use the checking service by many local councils, it costs a small amount but it means documents (including passport) can be kept by the applicant.

Make sure she meets evey single one of the residential requirements.

Yes, the nationality checking service people will also pick up any glaring errors on your completed application, so besides not having to post your documents away, it's money well spent to have them check & take your application. They don't guarantee they will catch ALL errors, but they do give it an expert check-over . . . .
