You won't find better prices by shopping around - the cheapest price will be the airline website self, avoiding Webjet's booking fee - although that may be less than the outrageous $7.70 per passenger that Qantas charge for credit payments (you can always BPAY).
Webjet probably provides the best layout for comparing flights.
Check out Virginblue - I have found some randomly very cheap fares recently, not advertised either. For example they were advertising Mel to Sydney for $69 as a sale fare, but on the site there were flights for $49 - on a Friday evening as well!

best site to look at is adioso, I reckon. Google reader shows me when it is updated with the latest deals.

And to get the best fare if you've got a Flight Centre locally to you print the internet price out and take it in store and with their price match promise they will usually knock another $5 of for a domestic flight.

Try virgin blue or jet star (Qantas owned budget airline).
You get cheaper tickets by booking online in advance.
