I am in the USA on an H1B visa and my green card application is being processed (RD is Nov 01).

I was arrested for DUI some time ago (yes I know: stupid, stupid, stupid). I am probably going to plead 'not guilty'.

I expect the green card application process to be finished in a couple of months. I don't have any other arrests or violations on my cv. Should I inform the INS of this arrest or just wait ? Can I wind up being deported due to this ?

Take legal advice.

Most of all don't be acccused of making a lie to the INS, so a Lawyer in your State (best an immigration lawyer who knows all the ropes) will adise you... Many immigration lawyers will give you a quick chat w/o charge, or a minimal consulting fee.

I concur - take legal advice

The INS can initiate removal proceedings against Immigrant workers who commit criminal acts. Whether they will or not can depend on many things.
