Is it possible to apply for Alien Employment Certification with an expired
I-94.

I believe that having valid status in US is essential requirement to start
Green Card process. If your I-94 is expired - you are "out of status".
Probably process can start but I believe at some point it will be rejected.

It is possible for a prospective employer to file a labor certification
application on behalf of a person who has violated status by overstaying,
but consideration must be given to what happens when the labor cert is
approved. If the person is subject to the 10 year bar, which by that time
he or she will be because of the overstay, there is no way for the person to
actually become a permanent resident without a 10-year stay in the home
country. And which employer will hold a job that long?
