I have a HRR (no waiver possible).
What if I return now to fulfill the 2 yr HRR and work on my Ph.D.
from my home country and then return with another visa.
Would that count towards the HRR if I go in the middle of the program
? Probably I would register each semester that I am abroad.
Would it be a problem that the program is not finished ? (Although the
program for which I received the J funding is already fulfilled).

if you intend to immigrate or get H1, L1 visas, then you need to fulfil your HRR. Otherwise you do not have to.
You can fulfil it in installments. You have to keep documentation (proof) that you spent that time at home: apartment leases, work, pay stubbs, enrollment in local school, tax returns, airplane tickets, stamps in passport, any other things proving that you are at home.

Yes, it would count.

No. The government will count the days until you have been physically
present in the home country for an aggregate of 2 years.
