Definitely agree that you should have filed 540NR as a part year resident and not both. My recommendation is to call the CA FTB and have someone review your situation and recommend how to resolve...

If you are outside California under an employment-related contract for an uninterrupted period of at least 546 then California considers you nonresident for tax purposes. So moving to the UK for 2...

If your make the election to treat it as a foreign disregarded entity then you file form 8858 instead of 5471. That is a much simpler form to complete.
