I believe you are correct. You'll just need your children's birth certificates and your UK passport and you should be able to apply directly for their passports at the UK consulate.

Best visa for spouse of EEA citizen would probably be the EEA Family Permit. (https://www.gov.uk/family-permit)

'relying on transitional provisions' seems to be the issue and I'm a bit unsure as to what that exactly means... I think in our case it may only be relevant if we were requesting an extension of stay...
