I live and work in California. When I was on H-1B, it was filed in California. When my I-140 was filed, it was filed in Nebraska. So, I'd say your scenario is not unusual.

Am pretty sure you lose the option to claim your tax back once you change to any other status than J-1, even a tax-exempt status. Certainly one for a tax expert, may be worth your while consulting...
