The article is referring to the Transponder and ACARS.
KUALA LUMPUR, Malaysia (AP) — Officials have revealed a new timeline suggesting the final voice transmission from the cockpit of the missing Malaysian plane may have occurred before any of its communications systems were disabled, adding more uncertainty about who aboard might have been to blame.

This has been reported from the beginning. Apparently MAS didn't subscribe to the full system, so--unlike Microsoft--they don't know their users' every movements.

What is the cost of the tin-pot subscription compared to the bells and whistles one? Is whether an airline subscribes to this, and any other such jiggery-pokery something that Joe Public can find out? It could potentially become part of the buying decision after this.
For what it’s worth I think the planes at the bottom of the sea. The most likely chance of a cover up will be if the Chinese find it, and suspect it was at the hands of one of their nationals, or a terrorist attack against them. That’s not something they’ll look to shout about, and they won’t want the eyes of the world watching when they go about purging any suspects found in-country.

I'm going with in the drink after running out of fuel on autopilot; no involvement of any major government; political or financial hijack gone wrong.
And I don't share the view that the Malaysian govt have been inept--basically they're saying they don't know, which is honest and understandable. There are enough international experts involved, and no consensus other than that they don't know either.
