If I want to extend my time in Warsaw and Krakow, what are some
interesting day trips (1-2 hour train rides) from these cities? Yes, I
know about Auschwitz. I am interested in scenic town squares,
fantastic churches, and other architectural masterpieces.

Going northwest from Warsaw, don't miss Torun, which escaped devastation in
the various wars and has a magnificent "old town" with several layers of
architecture. Further north is Malbork, a huge castle/fortress dating back
to the 13th century and now largely a restoration. I found Gdansk
surprisingly beautiful, with magnificent Hanseatic architecture (also mainly
in restoration) and a gorgeous cathedral.

You must go to the salt mines at Wieliczka, just outside
Krakow, and though it doesn't seem obvious it does meet
your requirements.

If you do go to the salt mines and decide to do it on public transport then
be aware that (1) the minibuses that run beyond Wieliczka stop some way from
the mines and (2) those that go only to Wieleczka and do stop outside the
mines don't come back the same way; they continue in a circle round the town
so to get back to Krakow get on the bus going the same direction as the one
you got off.
Ride one of the city trams to the terminus. We just picked one at random
and it went out through Kazimerz, down the road towards Wieliczka and then
turned off to the right into some modern housing. Not necessarily
beautiful but gave us a view of a different part of the city. Lots of work
going on and lots of impressive, modern churches.
I regret not going to the Iron and Steel works.

does the train not run anymore?
OK just checked, seems to be 9 trains M-F
6 at weekend , 3 of them before 09:00 and a
nice(!) 5 hour gap in the middle of the day

Although more than your '1 - 2 hour trip', Zakapone is a wonderful day
trip from Krakow. We hired a taxi to get there and back - it took just
under 3 hours each way. The driver took us to Jazczurowka Chapel on
the way back, which was very impressive.
