A better idea: take your train to Brno in Moravia, spend a few days exploring a
charming part of the Czech Republic Americans rarely see (hint: it's the CR's
"wine country": then take the one-hour train ride to Vienna, where you will
probably spend all the money you saved in Moravia.

I did this earlier this year. Get a train to Linz from Vienna, then
ask at the ticket office how to get to Krumlov from there. The blokes
at the office all speak perfect english and bend over backwards to
help you out.

You'll get a train from Linz to Cesky Budejovice, then another train
to Krumlov from there. It takes a while (Czech transport is slow). The
train from Budejovice to Krumlov is pretty funny. You'll see what I
mean when you get on it.

If you're looking to stay in hostels, definitely stay in Hostel 99 in
Krumlov. Hostel Elf in Prague is great too. No idea about hotels,
sorry.

When looking for train timetables in Europe, www.bahn.de is a
fantastic research. Deutsche precision at its best!

I think once you arrive in Cesky Budejovice you might want to consider
switching to a bus. I have taken both train and bus from Budejovice to
Krumlov. I think the train is more picturesque. I prefer it. But Bus
transportation in Bohemia is cheap and very comfortable. Bus schedules are
more frequent. Another reason for taking the bus is that on your way to
Praha the bus will stop within a block of Hluboka. I think this is one of
the most beautiful castles in Czech Republic and it is worth stopping for
two to three hours to enjoy the castle and the park that surrounds it.

I would certainly spend more than a ½ day in Cesky Krumlov we have been
there three times and have never spent less than 3 days. But certainly not
less than a full day. I advise staying at na Louzi. For a great
experience.<http://www.ckrumlov.cz/uk/mesto/rpphv/i_nalouz.htm>

Everything you might want to learn about Cesky Krumlov is at this
