There are planes going (I was going with Lufthansa in
an turbo-prop-machine), there are trains going and
you can go by car with hitch-hiking or using services
like http://www.mitfahrzentrale.de/
Current prices I don't know, but you can ask your
travel-agency about the prices of a ticket and
use http://www.bahn.de/ for railway-tickets.

Munich to Prague on a budget
a) on a Saturday or Sunday
Use a HappyWeekendTicket from Munich to Plzen (EUR 28,-)
Use a normal Czech ticket from Plzen to Prague (CZK 86,- to 126,-; approx.
EUR 2,80 to 4,20)
The HappyWeekendTicket is valid for up to 5 persons travelling together,
but only on local trains in 2nd class. It's also valid for the German/Czech
border region.
http://<a href="http://www.bahn.de/e...schech.pdf</a>
b) on a weekday
Use a Bavaria-Ticket from Kahl to the German/Czech border*) (EUR 21,-)
Use a normal Czech ticket from the German/Czech border to Prague
*) e.g. via Bayrisch Eisenstein/Zelezna Ruda (no through trains, but trains
stop on the same platform, the border runs straight through the railway
station building)
The Bavaria ticket is valid for up to 5 persons travelling together,
but only on local trains in 2nd class and only past 9am. And of course only
in Bavaria.

Re: munich-prague
There are a few trips by rail each day between the two cities. I recall the
trip took about 4 hours. Be sure to get an express route as it could take
much longer on the milk trains. 2nd class travel is acceptable. You might
also check to see if there are bargain flights on the new European airlines.
