I recommend taking the train:
Direct trains to Bratislava depart from the "Suedbahnhof" at 6:06 (De7),
8:15, 10:22, 12:22, 16:09, 16:15, 17:22, 19:22 (De56), 21:15.

If it is running now
i would take the hydrofoil
the bus is in any case better than the train.
it takes about 1.30 minutes.

I would echo another poster's advice to take the hydrofoil.
It leaves from the hydrofoil station on Handelskai,
the same place where you catch the hydrofoil to Budapest.
When I took it in 2000, there was a package deal covering round trip
transport, a bilingual German-English tour from a friendly local tour
guide, a nice lunch, and free time to shop or sightsee. Also the
hydrofoil station is just a few steps from the old town; Mlynske Nivy,
where the buses let you off, is a good bit farther.
However, make sure the hydrofoil has not stopped running for the
winter!
