Airlines to Greek Islands other than Olympic?

When I search for flights from Athens to various Greek Islands on the usual
search engines (i.e. Expedia or Travelocity), the only airline available is
Olympic. Are there any other airlines making these flights? I'm sure I saw
planes from other airlines at the Santorini and Naxos airports last summer.
Surely Olympic hasn't put them all out of business.

Olympic has a defacto monopoly on scheduled domestic flights in Greece.
This is the reason why mostly Olympic shows up. -- On some some domestic
routes there's recently been competition from new companies. I only know of
http://www.aegeanair.com/, but there may be others. They should be in the
search engine, maybe you just picked destinations they don't fly to.
There are no other scheduled flights to the islands than Greek domestic
ones anyway.
The other planes you have seen were likely charter flights. There are
plenty of direct charters from many European countries to Greek islands,
but they will not show up on search engines for scheduled flights. You need
to go to a travel agency and book a package tour to get on one of those.

I used an air-only Nouvelles Frontieres charter from Paris to Santorini and
return from Mykonos less than a decade ago.
My travel agent did it through the NF office they had in the USA ...
admittedly it fell through the cracks twice. Only because I checked IN
PERSON at the NF offices in Paris and Mykonos did I get on the plane.

I just tried ATH to JTR on expedia, and Aegean certainly used to fly on
that route- I'd been on them a few years ago- and it only shows Olympic
flights. Same thing with ATH to HER, where I also flew another carrier-
but forget which one now. Could be the list of destinations the other
airlines fly to is getting smaller...

On the Aegean website, there were flights and availability on the same
dates I checked on expedia, so for whatever reason, expedia simply isn't
listing those flights. (travelocity does, though Aegean looks a little
more expensive on those dates.)

Behind every web travel site there is a GDS (Galileo, Amadeus, Sabre,
Worldspan, etc) slight simplification but essentially true. Each airline
pays to have it's flights listed in a GDS. If the airline chooses not to
pay one GDS then it's flights don't show. Expedia and Travelocity use
Sabre and Worldspan but I can't remember which is which. Maybe Aegian
doesn't participate in the appropriate GDS.
Check Hellas Jet for flights between Atehns and Europe if required. Other
than them I reckon OA and A3 are it.

No. Those planes were most likely chartered by a group, tour organizer, etc. from
Europe or wherever for that trip and to perhaps other destinations in Greece as
well. As for normal flights from Athens to ANY other place in *Greece*, there is
only Olympic - the last time I was there.

That might well be it. I find that when I'm looking for a good airfare
nowadays, I have to check around the big sites (Expedia, etc.) as well
as going to various airlines' sites to check out any specials. I'm
flying MAN-JFK next week via CDG, and on the days I needed to travel (I
couldn't be flexible) I was getting 'lowest fares' with a range of over
200 UKP between different websites. I ended up using ebookers, who sold
me the exact same flight which Travelocity claimed was 120 UKP more
expensive.

Differences in fares can be down to several things:
1) How frequently the GDS and the Airline communicate about the avilability
of seats. That can result in the one GDS having seats when another
doesn't.
2) How clever the airline system is when communicating with the GDS. Some
can effectively say to the GDS "if this agent (website) asks I have space
but if this one asks I don't".
3) Particularly in the case of web sites "caching" may be involved. The
web site may not try every single time someone asks; if it has an
availability that was obtained reasonably (definition of time varies)
recently they may rely on that.
4) The deals that the travel agency behind the web site has with the
airline. They don't all get the same deals.
Others can probably add even more reasons!
