K-3 to AOS question

This is one of those " OH S***, now what do I do" questions -
My wife came to the US on a K-3 back in March - we've waited about 6 months now to
start the AOS process, mainly due to just getting settled into married life. But now
that we started with the AOS paperwork, I just (to my horror) realized that the INS
folks had stamped her I-94 for 3 months - thinking that it was a K-1 visa.
It was one of those dumb mistakes - I confused the 2 year validity of the K-3 vs. the
date on the I-94. But nowhere on the K-3 documentation does it state that you must
apply for AOS within the 90 day period, as is with the K-1.
What ramifications does the I-94 date have to her status and the AOS? We are now over
the I-94 date.
Any advice would be *GREATLY* apprecaited -
