A permanent resident decides to marry a non-immigrant visa holder residing in the US.
Can the permanent resident apply for an family based visa for his wife while she
resides in the US and apply for an advance parole for her if she wants to travel back
to her native country? Comments, suggestions appreciated. Thanks.

Only if the PD is current, which means 5-6 years after starting the process.

You can apply for a family based visa, but it will probably take at least 6 years to
get it. She can not adjust status in this circumstance as the spouse of a permanent
resident and thus she could not get advance parole.
