Default First entry into Canada

This may seem like a silly question but my partner and I are planning our landing in Canada in early June and at the moment there are no direct flights on AC to Calgary so we will be connecting through Vancouver or Toronto. Given the requirement to self-isolate for 14 days upon arrival, we just want to confirm that we wouldn't be expected to officially "land" and quarantine in the city we are connecting through, but would be fine to carry on to our final destination in Calgary and then begin our self-isolation?

No. You would have to land to declare PR at your first port of landing in Canada. Allow 3 or 4 hours for you connecting flight to Calgary. It is an internal Canaduan flight from YYZ or YVR to Calgary, so no CBSA / Customs at Calgary.

Air transat may be flying direct to Calgary by then.. (they hope to resume 31st May) but you would be advised to check the link given above to see if you would be allowed to fly into Canada..

Not only do you need a good reason to be travelling but you need documentary evidence to support your claim.

Self isolation on arrival in Canada - so if you arrive in Toronto you self isolate there and cannot take your internal flight for 14 days?

Upon arrival, every traveller will need to confirm that they have a suitable place to isolate or quarantine, where they will have access to basic necessities, such as food and medication. Travellers will be expected to make plans for where they will isolate or quarantine in advance of arriving to Canada. Travellers who do not have an appropriate place in which to isolate or quarantine themselves must go to a place designated by the Chief Public Health Officer of Canada. These criteria are newly applied to asymptomatic travellers.

Maybe their COPR is due to expire so they want to avoid the hassle of new meds, police checks etc and as IRCC are encouraging holders of COPR's issued on or before 18 March 2020 to travel you can't really blame them.
