Last month I left Aus on my Australian passport and entered Ireland on my Irish. I left Ireland on my Irish passport and entered Australia with my Australian one. I did wonder about the fact that you check in with one passport and finish the journey with another but nobody asked any questions.

The two systems aren't linked, and as long as you check-in, enter and leave with one thats valid for the purpose they aren't bothered what you do the other end
