We stayed at Novotel Rockford in Darling harbour, overlooking chinese gardens, was good reasonable hotel, that was 2 years ago, here is link -

can also recommend this for a more blow the budget place, was great as we had upgrade to corner premier

I am not sure affordable and Darling harbour go together. We managed to get a serviced 1 bed apartment for about $175/night in a mixed residential / hotel block and thought we had done quite well.
Everyone thinks you get the best deals on the internet but I thoroughly recommend you try a travel agent. They can often get some stonking discounts. I think the one I mention above had a standard rate of $300/night.
