www.zuji.com.au compare against the airlines themselves directly eg. Jetstar, Qantas, Virgin Blue

Seconded! Webjet give a nice interface for comparing flight prices but their fees are shocking. I usually use them to compare flight prices then book direct with the airline.

I've just looked at return flights with Virgin Blue in July from Melbourne to Sydney and they are $99 each way which looks a good deal. May be worth a try?
