It all worked out OK. After the phone call I emailed them and they responded within minutes with a "bring your passport in and we'll rectify it". I went in at lunchtime when the consulate was...

I'm in the US on a J-1 currently and need to transition to an E-3 to start a new job, ideally in July. Have it on good authority that Canada is not going to be processing any new Third-Country...
