I have just spent 2 months in Germany under the German tax system and have now returned to the UK, can anyone advise how I can reclaim the taxes paid in the period?

You'll have to fill out your Steuererklärung and send it to the local Finanzamt. There's also an online tool here https://www.elster.de/elfo_home.php
You can also have your Steuererklärung sent to you, but don't expect too much back.
